You could try adjusting the humidity settings on the thermostat to see if that makes a difference in how the rooms feel during the morning hours. I noticed similar issues in my place last winter and turning down the humidity level by about five percent seemed to help quite a bit. Also checking the air filter might be worth doing since a clogged filter can affect airflow throughout the house.
